We use Quick Books POS system At Woof Life (Our Designer Dog Boutique). For the most part for a Brick and Mortar POS its easy to use, quick to get started, and dumps direct in to QB for the accountant.

If your talking webstore, then Magento works great for Allen Brothers with little problem except for some of the odd promotions at Christmas time.

I use WP-ecommerce for CompleteHavoc.com - its a simple set-up and works right inside of Word Press. Has some inventory control and can be used with InFlow Inventory system for the storefronts the by direct for resale.
